D drive is now my main drive after partitioning- C drive is now my back up now i cannot defragment on d drive?

Try another programme to defragment it, rather than the one built in to Windows. I would recommend TuneUp Utilities, a trial version can be downloaded at download.com.
Yes you can De fragment both drives still.

All a system Deferment does is it takes your system files and puts them in order so your computer can do searches within itself faster. It will not hurt your system one bit it will actually help your system the more you get rid of system fragmentation.

If you cannot defragment D drive check to see if you are able to defragment C drive. If you aren't able to defragment both that means you lost your systems defragmentor when you reformatted. It has happen to me don't worry about it. It either didn't load or got disabled .
What you need to do a few things

1-Go to Microsoft updates and do a full update
2-You can put your XP CD in if you are running XP and do a sys test
2- you can Buy a Defragmentor program and use that tool.
But that is not needed to get your defrag to work again.

Here are some steps for you to defrag ok . Go to your
1- Start
2- all programs
3-accessories
4-command prompt
5-when it opens type in defrag D: then hit enter and it will defrag what drive you type in
