When i turned off my computer it had a high pitched sound coming from inside. I unplugged the power supply to see if the sound would stop since i've read that it could be that, but the sound continued. I did the same with the video and sound card and unplugged them one at a time and the sound changed to a lower pitch and not as loud as if almost not there, but was still there. Could it be the motherboard?

It could be something perhaps like static buildup on your MoBo's speaker terminal. *shrugs*
Try dismantling the whole thing (if you have the stomach for it) and give your parts a good run-down with an aircan - also wear an antistatic-wristband.
even then if it doesnt stop you'll have each part in your hand to pinpoint the source.
Yes, it could be coming from a problem with the motherboard. It's probably NOT a good sign. I see either a new system board, or else a new system, in your immediate future.
