I think your problem could be link to two things. During the startup process your computer must search the computer's registry for the program configuration. IF you haven't cleaned your registry in a while, the operating system maybe become stuck due to multiple duplication and errors in the registry.
Also improper shutdown may cause considerable fragmentation in the registry. So, you should defrag your computer with the registry cleaner or Windows deframentor.

Next you may want to start your computer in safe mode and manage your startup programs. Excess CPU usage is due to too many programs running in the background. You can cut these to barebones by alter your msconfig. Here is how:
1. Open your Start menu.
2. Click Run
3. In the command screen type "msconfig.exe"
4. In the "system configuration utility",click either "service" or "startup" tab
5. Uncheck all programs that your are no longer using.
6. Click "OK"
