The low level indicator will not go away. The cartridges are coded thus the printer will remember that particular cartridge as being empty. Just click okay and print away.
However with your colour cartridge, if you were not getting a good print from it prior to refilling, you probably are not going to get one now. You can try running a number of cleaning cycles to free the blockage, however if the cartridge has been left unused for more than about a month it is unlikely that you will get it working again.
In the future if you do intent to keep refilling. Run a print had cleaning every 2 weeks and refill the cartridge immediately when you notice the first signs of fading. Refilling your own cartridges successfully take a little extra maintenance to yield optimal results.
