The 940 has a memory for the copper-colored contact strip running up the back of the cartridge. It "remembers" it as empty, so that's what it is reporting. There is a way to bypass it, but it is rather hard to explain, and involves placing tape over some contacts. The machine will still let you print, so I tell most customers to just ignore the onscreen warning.
If you're getting a flashing light on the machine, you've got bigger problems. A flashing light does not indicate "empty", it indicates a cartridge fault.
Remove and reinstall the cartridges. When the printer's utility program pops up, check off that you are installing NEW cartridges. This will reset the tank guages to indicate that they are full.
The tank guages aren't an actual guage of the level of ink, they are an approximation based on the color usage.
